ANSYS-CFX Immersed Solid
Remember for using the immersed boundary method you will need to have a solid and fluid. The solid should be immersed in the fluid domain and should not be subtracted from the fluid domain as in the classical methods. This video is a good one relating to a fan simulation.
The main challenge to your problem is that if you plan to use ANSYS you will have to use the dynamic meshing option which is difficult to implement in addition no one shares anything about it in the CFD community, everyone just shows off his skills.
The mass balancing issue for the submarine is another challenge for you, which can be treated in the same manner as the mass balancing for components in an aircraft. Because your study is based on fluid interaction with a solid for an unsteady simulation.
You can model its system and control in the same manner you do for an aircraft, which is something you already I presume you have the skills for.
The other challenge is how you will link the software like MATLAB Simulink with ANSYS and then apply the fluid interaction at each calculated time step with the submarines surface.
You can try to use a new software called XFlow it uses the Lattice-Boltzmann method to resolve your problem without the need to use the dynamic meshing option. But regarding linking the software with Simulink and then calculating the dynamic interaction is another challenge that I have no clear picture in how its done and if people have already done it using XFlow.
It’s a difficult project because the necessary skills for it are spread out on several disciplines with very specific skills required in each.

Immersed Body for Rotating Machines
Another great movie relating to the immersed boundary method:
